More than 800 men aboard HMS Illustrious were ordered to cut back during the Joint Warrior training operation.
The Royal Navy warship was anchored at Luce Bay, Wigtownshire, over the weekend when the main water supply was shut off.
MoD chiefs said a water contamination problem led to Marines being hit with shower restrictions for two days.
It's thought engine coolant from the ship entered the water reservoir, with red-tinted liquid running out of the taps.
One marine said: "There were a lot of smelly men on board. There were a few grumbles as we couldn't even have a shave.
"So much planning has gone into Joint Warrior - so it's laughable that our water ended up being rationed."
Joint Warrior involves 13,000 military personnel from 10 countries and runs until Monday at locations across Scotland.
The MoD spokesman said a probe would be carried out, adding: "The fault has not affected the health of the crew."
