Despite the unsolved mystery of how a protein folds, advances are being made in predicting the interactions of proteins with other molecules. This work describes the successes and limitations of various computational methods for protein structure prediction and their assessment, including template-based approaches, structure alignment and indexing, protein features prediction, and de novo methods. Some of the topics examined include hidden Markov models for predicting protein features, indexing protein structures using suffix trees, roadmap methods for protein folding, and molecular dynamic simulations of protein folding. Zaki and Bystroff are affiliated with Rensselaer Polytechnic Institute.
