Albion often looked the more dangerous team despite having forward Billy Kee sent off before the break for a second yellow card, with his first booking coming inside a minute - only for Eastwood to come off the bench and win it for the Shrimpers in added time.
Burton manager Rowett said: "I feel sick for the players because we had more chances and more shots and they caused us few problems. I really felt we were going to see the game out with at least a point, but perhaps we got a little bit carried away in trying to win it."
Burton were seemingly fighting an uphill battle when Kee recklessly picked up a second booking a minute before the break to become the third Albion player sent off this season. An angry Rowett raged: "We've lost four games this season and in three of them we've had a man sent off in the first half.
"That's just stupidity, although I have to say there was a clear foul on Billy before he lunged in."
Southend boss Phil Brown said: "You've got to give Burton a lot of credit because their second-half performance was resilient.
"But we threw all our eggs in one basket with the substitutions and, strangely enough, the ones forced on us through injury are probably why we ended up winning."
