The 41-year-old computer expert, named only as Armin M, was said to have carried out the killing in March 2001.
Police tracked him down and arrested him after a student told them of an ad on the web seeking a man willing to be killed then eaten.
Prosecutor Hans-Manfred Jung said: "'It is certain that the crime was committed with the agreement of the victim."
But he added that Armin had been charged with murder because evidence showed he had taken the first step.
Armin stabbed the man - Bernd Juergen B, 43, of Berlin - at his home in Rotenburg, Germany. He allegedly cut up the body, froze parts and buried the rest, videoing the crime.
Police later found human remains at his home.
